Strategies that make control decks sosad:

Slaughter Games (Tho can't be countered makes them just harrumph "Oh so you're gunna just counter me?"
Discard, especially at your choice, where they have to reveal hand: Thoughtseize. This pre-empts their pre-emption. Also reveals their hand, which devastates their psyche, ruins their "in control, got secrets" place.Revealing their hand, transparency... takes away their element of surprise.
Strategies that trump their strategies, ie Mindbreak Trap, getting thru Can't be countered, or Split Second, Sudden Spoiling... Or even Time Stop (but this can be countered). Going thru Emrakul's layers with Royal Assassin, or Cruel Edict.
Mana Stunting: Blue decks rely on their mana base, so a way to frustrate them is making them suffer when they are forced to pay mana or do something, or just killing their mana base with Strip Mine, but this isn't blue-deck specific, it's hate-everyone strategy. Anti-fun. Discard can be the same... ie Jin-Gitaxias, Core Augur.
Reanimate... If it happens in a way they can't prevent / foresee, like a dread return flashback, they can be frustrated, or if they counter things and those counters seemed wasted, as the creature will just come back from the graveyard.
Perhaps best of all is simply looking at the person's hand and making them discard. Nezumi Shortfang is brutal. And since blue is weak from graveyard, this will likely cripple them, as you maintain more card advantage, having a many-shot creature ability vs one-shot counter.
