Parallel Lives > Doubling Season in this build. And could be a three of. Something to protect your enchantments could be good too. I.E. Privileged Position, Greater Auramancy, et cetera.

Sideboard Rebuff the Wicked for removal of your creatures and/or Auramancy could be nice too.

Gods Willing is cheaper that Rebuff the Wicked if you only want creature protection.

It says permanent, if you add in more enchantments and the Auramancy and stuff, you'd want Rebuff over Willing in most circumstances.

I had Parallel Lives in there originally, but it only helps with tokens not with the thallid spore counters. Doubling Season also effectively gives Mycoloth Devour 8 (4 counters per creature sacrificed, then 2 creatures per +1/+1 counter on him). Paired with Sporoloth Ancient it makes it so every fungus drops two saprolings a turn. And so on. I do need to get another one so it's not just a one-off, but it wouldn't hurt to put in a Parallel Lives as a placeholder.
Virtue and Deliverance would definitely be more useful in this deck, I'll have to get my hands on some. Auramancy would be very potent in here, since the "sacrifice a saproling", populate and Convoke mechanics all sidestep shroud. And I'd definitely rather go for Rebuff.
Thanks for the suggestions guys, but I still have hte problem of too many one-offs and not enough ideas for what isn't worth keeping in the deck when I start doing swaps.

Cultivate would be your replacement. Perhaps you can check out my Your very own Saproling Army for 25 Bucks for some inspiration. My recommendation do you is build your deck with a goal in mind.

The guild gate has plenty of cheap strictly better alternatives, you should probably replace it with something else. Also, is quest for renewal really necessary? It's slow, and doesn't really do much IMO. Also, is rebuff the wicked meant to protect your creatures or your enchantments more? If it's for your creatures, I would replace it with rangers guile, which is mostly better. If it's for your enchantments, I don't think there's much use for it. The only really popular enchantment removal is abrupt decay, against which the rebuff is useless. I think you should add something that could protect against board wipes like whisper wood elemental

Quest for Renewal was meant to go hand in hand with Sprout Swarm and Glare of Subdual. It's not slow when you have convoke and force-tap mechanics, and then it turns around and makes them much more potent. I should get more of them though if I'm going to go that route though.
Rebuff the Wicked was what I had chosen as a general protection, with sideboard including Gods Willing once I get hold of them. Might be better to swap them though, so Gods is on the mainboard and Rebuff on the side.
Whisperwood Elemental is an interesting idea, but I'm not much of a fan of Manifest. Rootborn Defenses is my board wipe protection.
The guildgate and Graypelt are placeholders until I can get Sunpetal Grove.

Beastmaster Ascension or Luminarch Ascension, and some kind of flying cover- Windstorm or reach granting spells, Gavony Township!Sigil Blessing!Tukatongue Thallid eventhere are plenty of options to add to this token-core you have, the question is what you want to do with modern, its gonna wanto to be fast, or disruptive, cause otherwise you loose turn 4/5.

Perhaps Intangible Virtue over Leyline of the Meek and Druid's Deliverance over Holy Day. And even Trostani, Selesnya's Voice may be of benefit.
