Does "Counter target spell" mean that said spell gets put into discard pile?
Also the rules text of some counter spells put the targeted card elsewhere, such as in exile, onto the battlefield, in hand, or on the top/bottom of that player's library.

Duly note that some circumstances prevent you from countering a spell, such as Emrakul, the Aeons Torn , card:Gaea's Herald, Root Sliver for example prevent Slivers and creatures from being countered if they are on the field, while Emrakul himself can't be countered.

"Countering" a spell means that none of its effects happen and it is put into its owner's graveyard. This is assuming there's no external effect causing them to go somewhere else (I.e. Leyline of the Void , Guile , etc.).
