Nexus of Fate and the problem it brings

That card is a serious problem if it is the last card in your opponents deck. Upon playing, it reshuffles itself and gives an extra turn.
If it's the last card in a deck, that means infinite extra turns and autowin.
It also means whoever has this card in his deck can not lose to mill ever, which is another problem.
I'm with Stormforge_Mystic--I see the theoretical problem, but not sure I see it being a problem in reality. It's really rare for individuals to deck themselves unless mill is at play.
Let's say this card does see some use, or is used as a sideboard card against mill. Generally, this will not be too big of a problem--as there are fewer and fewer cards in one's deck, there is a vastly larger chance it will be sitting in an opponent's hand when you are ready to win the game. Even if not, Blue can still run sideboard cards like Blue Sun's Zenith, Arcane Denial, Delay, Dissipate, Remand, Void Shatter, etc.

Those are minor upsides that are rarely relevant.
The fact that this is a fairly powerful card with a lot of appeal to both EDH and potentially even Standard players is what makes this problematic. If this card sees any play at all as a Standard card, it's going to demand insane prices as its a buy-a-box exclusive promo.

There’s a card called Beacon of Tomorrows that’s never had an issue or been a real factor in competitive play

Beacon of Tomorrows debuted in Fifth Dawn all the way back in 2004. Mind you, this was when Disciple of the Vault, Arcbound Ravager, Skullclamp, Thoughtcast, Shrapnel Blast AND artifact lands tore through standard. During that time, you either played artifacts or played something targeting them. After Fifth Dawn, we got the Kamigawa block, notorious for its lack of power and parasitic mechanics. Beacon is an ok card, but it realistically had no hope of seeing play during that Standard Era. Today, it's mostly played in EDH as the Nth extra turn spell and occasionally is used to combo with something like Mystical Tutor and Isochron Scepter.
In comparison, Nexus costs one fewer mana to cast and is an instant. That alone is notable as it's usually pretty darn hard to get that kind of effect. This naturally makes Nexus a card that's highly desirable in EDH.
At the moment, we don't know if Nexus will see Standard constructed play. Still, it's worth noting that a lot of people are eager to try it out. If it ends up seeing notable play, Nexus could become the most expensive card in Standard history.
I'd like to point out that Expropriate was recently printed in a heavily opened set and still commands a high price tag because it offers something a little bit different than most turn spells. EDh demand alone will make this card command a pretty high price. Finally, because the community is aware of these expectations, I'd wager that people will be mostly hanging on to their B-a-B promos, thus creating artificial scarcity for an already rare card.

The fact it shuffles itself back in anytime is likely a feature, not a bug. It's an alternate win condition, like a more expensive Laboratory Maniac.
I fail to see how it's any more of a problem than Approach of the Second Sun, which is a powerful card, but it's not like it's going to destroy any format.
We are still talking about a 7 mana instant. If a control deck feels fine tapping out at 7 mana, even at the end of your turn, you've probably already lost. If they've drawn their entire library so that this is the only thing left, then you've definitely lost

BAH! When will WoTC learn that the truth to "controlling" time is that you can't control time. Enter the true master of time....! ;) They need to make a bomb red card that massively punishes time manipulation spells by somehow allowing the red bomb to steal extra turns.

The only problem that Nexus of fate brings is that it's exclusive buy-a-box only promo, meaning you can't get it from packs ever, which means that trading (if someone is even willing) or ofc the beloved secondary market are your only options to get the card.

This + Seasons Past + Dark Petition + Mastermind's Acquisition maybe?
Play removal, disruption and counter, go for season past with dark petition, repeat until you have petition, acquisition and 19 mana, cast petition for nexus, cast acquisition for seasons past, cast nexus to gain an extra turn, cast seasons past to get all your removal, disruption, counter and both tutor cards back. This will be possible every single turn from there, giving you infinite turn while slowly getting you to any wincon you want and enough mana to cast it. The wincon could be Torment of Hailfire to have a card that can already win the game on it's own.

First of all when do you ever get 7 lands against mill? Second this is no worse than say Leyline of Sanctity against burn or Leyline of the Void verse dredge. WotC prints answers to decks all the time. Third Mill isn't a very competitive deck so it's not going to shake the meta up. Fourth the only viable decks for this are Infinite Turns which could use it as a 1 of or U/W Control which probably wouldn't use it at all. Lastly SEVEN Mana.

Those are scenarios that almost never happens. There are no problem with it.
