Mental AgonyMTG Card: Mental Agony is not marked as being legal in any format.

Do all the individual legalities for every card have to be entered manually? If that's true, I highly suggest transitioning the legality system to one that instead checks against B/R lists and expansion lists, which would be a lot easier to keep track of and keep updated, especially after format rotations.

Okay, so after looking at some more cards I guess it's pretty much all of Avacyn Restored that hasn't been updated with the proper legality tags yet.

yeah I had them set as prerelease. is the whole set legal on the day that it is released. If so I will change it.

Yes, cards in a set become legal in the appropriate formats as of that set's release date. For Avacyn Restored, that date was May 4th.

OK so I checked in the system and the whole set is listed as legal in standard, extended, modern, legacy, and vintage. Is it flagging them as not standard?

It looks like Mental AgonyMTG Card: Mental Agony is fixed, but every other card I look at has "Not legal in any format" in the Legality section, except for Avacyn, Angel of Hope MTG Card: Avacyn, Angel of Hope , who only has "Pre-release" in her list.

yeah, not sure why that is on the card page, but they aren't flagging decks as nonstandard
