If I wanted to use a custom commander to make a deck, how would I accomplish it?

You could as well upload an existing image of your card as an alter for a commander with fitting colour identity. That way, you'll get an alter code to put behind the card in the deck list.

Please don't do that ... it is part of why we limited alter use, because we had no intention for it to just be an unmanageable personal image storage.

Another option would probably be just to put a same-color identity card as your commander, then make sure in the description/title that people know that the commander is actually a different card (although this does bring up issues with playtesting, it's not too bad). That's probably the strategy I'll implement when porting some of my custom commander decks over to T/O.

Make a custom card here. Then you can use it for your deck.
