When Cowardice and Confusion in the Ranks are in play and a creature is targeted by confusion in the ranks, will the creature returns to its owners hand instead?

Yes, the targeted creature is returned to its owner's hand. Because the target is no longer on the battlefield, when Confusion in the Ranks' ability tries to resolve it won't have a valid target and will fail to resolve. The new creature will stay under it's original controller's control.
